Do you have the brand and part number of that TRE that you used? I've been looking for a part like that but couldn't find one with the correct thread size and taper angle. Did you verify that the taper was the same?
Try to keep a very open mind when looking for noises like this. I have chased suspension "clunks" only to find a loose body mount. I have also chased down rattles in the front end like you described and eventually found that it was the plastic fenderwell liner was vibrating over washborad...

This newly designed forged unit from Eagle Foundries will help alot with the TRE angle and the pitman arm.
