It can be done and the truck would run fine without the DEF, the NOx emissions would be up though so I'm sure it's a EPA compliance issue that they shut down the truck if it's not working. The EPA would rather have you stranded then polluting... .

Sure sounds like injectors to me (but I'm no expert). Do you trust this shop? Are you Sure they replaced them with brand new ones (not remanufactured or just tried to clean them?). I would check your oil as well, probably pretty diluted with fuel so I would not drive it. .

Pretty common with deleted trucks in cold weather on start up. You are not getting the warmer air from the EGR that you would stock. Is your grid heater still installed? Doesn't explain the stop light incident though. .
