2nd gen exhaust manifold swap/upgrade

Hello,
My '06 now has a small crack in the exhaust manifold. I want to replace with a 2nd gen style. I have taken a look at the TDR forums and not found any significant info. I've seen a couple of swap kits out there that may make the swap easier, but they both run an "open" air filter style intake. I would like to run a turbo-down set up with an air box style intake like S&B. Seems like it will be a tight fit. I'll be using a stock turbo with an upgraded wheel.
I,m looking for some advice/recommendations on parts that will make the swap as painless as possible.

On the Cummins forum they been doing a lot of this with the 2nd gen manifolds. Might do some research there.

I would just get a quality 3rd gen manifold and be done with it. I did the research years ago on the swap and ended up with an ATS 3rd gen manifold because I couldn't find anything quantifiable for doing the swap. The sealed air box was a big part of it.
