3 Codes, one is "Unknown"

Hooked up Smarty Jr to change settings. After update and turning truck on 3 codes came on:

P0487 EGR
P0601 Internal Memory Invalid
P2141 egr Airflow Throttle Control Circuit Low (Smarty Jr said was unknown)

I have the delete kit and Plunger is out and unplugged. Tried twice but cannot clear codes.

Are you sure you have a "ME" tune in your Smarty? How long ago did you buy it?

Have No clue what is a "ME" tune in Smarty.
Its been about 1 1/2 yrs ish. When I first bought it all I did was take off the DPF and never messed with the EGR Valve or the Throttle Valve. A cpl months ago I did do the EGR plunger, and disconnected the plugs for the EGR and Throttle Valve. Truck runs fine (did notice NO more black smoke after doing EGR and TV).

The "ME" tune is for non-US vehicles and allows them to delete the emission equipment. Now when you plug in the Smarty JR what program does the unit say you are using?

Now, I check setting again it was on Stock. I re-programmed it to Performance and was able to clear all codes.
