Depends upon what you mean when you say replace... they have different injectors, electronics/ECM, turbo, and wastegate. If you're swapping all that, then perhaps it wouldn't matter much. If you're replacing the block or planning to keep any of the 'changed' parts, things might be more complicated.
If it is an auto-trans engine to auto-trans engine (ECMs are different) - I don't know if there is a separate, or different module for the transmission... If Auto to Manual or vice-versa, then there is also the ECM issue and perhaps the trans-module issue (missing?)...
Then, depending upon the manufacture date of the engine, the 04. 5 may have a different throttle control sensor (moved to pedal at some point, out of the engine compartment).
Then, I don't know what might happen if you have the keys with the security chip built in - as the ECM and in-dash unit work in tandem with the security stuff. That whole thing could be a major challenge. On a simpler level, even without the security module, the ECM and dash do talk to each other on a bus and I don't know if/how they may interoperate between model years.
I haven't heard of major changes like block height, bolt patterns, etc changing.
