Transmission shop is speculating about the 1st gear issue, saying it sounds like more electrical issues external to the transmission impacting the governor pressure sensor. They rebuilt the transmission as a stage 2, and it is still under warranty. They were just in it last week because of a 1-2 shuttle shift issue and found a broken lever.
 
I think it is a hydraulic problem then.

If it would be electric then you'd start out in 3rd (limp mode), I had this happen to me when the pressure transducer was bad.
That also prevented the manual downshift.

These 727 unit are really not rocket science and from a Trans shop I expect that they can diagnose that unit right away, nothing less.

Finding a broken lever in a freshly rebuilt unit also doesn't sound promising.

Do you have the ATSG manual for the 47/48RE on hand?

NO LOW GEAR (MOVES
IN 2ND OR 3RD GEAR
ONLY)
1. Governor Circuit Electrical Fault.
1. Test with DRBT scan tool and repair as
required.
2. Valve Body Malfunction.
2. Remove, clean and inspect. Look for
sticking 1-2 shift valve, 2-3 shift valve,
governor plug or broken springs.
3. Front Servo Piston Cocked in
Bore.
3. Inspect servo and repair as required.
4. Front Band Linkage Malfunction
4. Inspect linkage and look for bind in linkage.
 
I should have clarified that when I do move the column shift lever down to 1st, it seems to be in 2nd, just like when I move the column shift lever to 2nd.
 
While I had the transmission in for the 1-2 shuttle shift issue, which I thought may be due the 2nd gear band needing an adjustment, I also had them do a fluid drain and fill. I did not check the fluid level. I just went for a couple miles drive and then checked the fluid (while in neutral on level ground) to find that it is on the dipstick, but below the min mark.
 
Depending on the filter they used this can be an issue.
If it is the standard black one it's pickup up location is half an inch above the pans floor, which means it can run just fine with very low fluid level.
