So I am a new 4th gen owner with a 68RFE and have found very little information about them in the forums. Do they hold up well? what are the common problems? Is an aftermarket software update (like the H&S) needed or worth it? How much power and torque can they handle before it breaks or needs upgraded parts?

In my humble opinion, the 68RFE is a solid transmission in stock power mode. Some users have reported at least 200K or more miles out of them with proper maintenance.

Now the 68RFE auto can handle 60+ horsepower increase without any major issues. I have been using a Smarty S67 on CaTCHER level 3 for three years now towing my 5er and driving in the city with this power increase. I do know of one individual you did burn his transmission up in one day with a programmer installed. But he was an idiot wanting to see if he could destroy the Trans will he did it.

Some users have installed the ATS Diesel Performance CoPilot Lock up controller to improve the transmission performance. I have attached a link for your truck.

Normal use. . some towing. . 3 years and no problems. . only 32K so far. . I added a deeper Mag hytec pan and that is it. .
 
180,000kms on mine and about half of that is towing at about 24,000# total load and it has had about an extra 60 hp since the 10,000km mark. I added a cooler at about 100,000kms with a fan due to seeing 260 degrees on a slow climb. I put the deep pan on it back at about 50,000kms, added the BG Chrysler TCM tuner about 15,000kms ago and like it.

So in my opinion, it is a great transmission. I service mine every spring before towing season starts no matter how many kms I have put on.

Have not done a thing to it otherwise. (shouldn't have said that, probably jinks myself!)
