Engine/Transmission (1994 - 1998) 95 cummins injector problems

I have a 95 dodge 5. 9 cummins. I wanted to adjust the fuel plate and had to take the AFC housing off. To do that i have to remove the tamper proof screw, to do that i had to take a couple of the lines from the injection pump off.
I put it all back together and it ran rough. I cracked the lines while the truck was running and found it was coming from # 6 injector. I blew the lines out and cleaned the injector( i found little pieces of paint flakes in the injector from undoing the lines). After that it ran a little better but was still rough. I took all the injectors out and had them checked and they said they were fine. So if it is not the injectors what could it be. Could it be the injection pump or what?

Have you run it long enough to completely bleed all the air? Take it for a drive and then see what it does.

when i put the lines back in i primed them and ran it for a while. I know somthing is wrong with # 6 injector but i took them to a place and they checked them and putting new seals on them and then blowing out the fuel lines will maybe fix the problem. . I have not put them back in yet. Im hoping that cleaning them will have done it.
