Engine/Transmission (1998.5 - 2002) 98 ecm or 99 built in 98??

I sent ecm to Inovie in el paso texas to be rebuilt. My truck is 99 with automatic.The code on the ecm said it was a 98 with a manual trans.I do know the truck was built in 98 so could be a 98 1/2.Seems odd to me the ecm was on the truck when I bought it and it is automatic.Any one had a same experience?I do know the manual trans engines were rated at a higher hp.

I didn't think that an manual trans ecm could be used successfuly on a auto trans truck. How long you had the truck

I bought the truck used w/73k. The ecm was cal to what they say was rec'd.I would hate to send it back. it cost $441 to have it repaired and they say damaged to excessive heat.
