After I disconnected the EGR on my truck, the switch that controls where the air comes from on the dash no longer works, it gets stuck in defrost. Has anyone else had this problem, I made sure to plug the vacuum line going to the EGR and just bypassed the whole thing, so it should be like it was never there.

Removing EGR shouldn't do this with the a/c. The default for the HVAC system failure is defrost so make sure another vac line wasn't accidentally disconnected on the firewall
 
The vacuum line on the passenger side is too close to the exhaust manifold so it gets soft and melts closed. When that happens all you have is defrost.
