I recently purchased an 06 5. 9 Mega and it had an Airdog already installed. I was looking at the CP3 and saw one of the lines undone. Is this the way it is recommended to be done or is there a way to "clean-up" this messy installation? What have others done when installing theirs?

Thats the stock feed line. Just follow it back and remove it.

If the AD isn't plumbed thru the OEM canister you may consider it, the OEM canister with a Baldwin PF7977 has better overall filtration than the AD.

What filters are on the AD?

The stock AD filters. I'll have to check tomorrow and see if it is. I need to replace the filters on it but as you have stated, the AD brand are not the best. It seems like I remember a thread about a fleetguard replacement for them??
 
The best filters to put on the AD are a Baldwin BF1275 for the f/w sep and a Donaldson P551315 for the final fuel filter.
 
Living in a "cold" climate I connected mine to the stock filter location. I used a large piece of shrink tube over the stock line. In case of emergency I can easily return to stock in a few minutes along side the road.

Hopefully you upgrade the AD f/w separator, otherwise you have less overall filtration than stock.
 
If a person was wanting to reroute their Airdog system so it went through the stock filter location, should I just replace that line in my picture that has been unhooked or is there a procedure for cleaning it out? Anything else I should consider doing?
 
When you put the OEM canister in line you use the same line, but put hi-flow fittings on the canister and then route hose to the port its attached to now.

The loose line just needs to be pulled from the truck.

I got a raptor pump and mounted it to the frame rail. Used the factory fuel pump housing in the tank, ran 1/2" lines from the tank to the pump and from the pump to the factory can, then ran braided stainless Teflon lines to my 2 micron Donaldson filter that's mounted under the intake horn, then braided stainless Teflon line with a tapped tee in it (for fuel pressure sender) on to the cp3. I think its a pretty sharp setup, and saved me $ compared to an airdog. I run 28 paid on my fuel pressure which drops to about 20 at wot.
