I have a 97 auto with a K&N cone filter and with the plate out. For some reason it like to stall of idle with quick hits of the throttle. If you stay in the throttle it won't stall but if you hit it quick and let off it stalls. The colder the motor is the more it likes to do it, but even if its not cold it will still do it. Also when I run the A/C the truck idlesw real rough. In gear it idles real rough and in neutral or park its a little better but not much.
 
I would say to adjust the idle per DIESELMINDED instructions and also adjust the valves to help smooth things out. It really helps to have a barring tool. This should help fix your problem.

You should perform a transfer pump pressure test cold and hot. I just recently experienced the same identical problem with my 97 and was told to adjust the idle from 800 to 900 or so to make the problem go away but Piers from Piers Diesel Research recommended a transfer pump pressure test and that confirmed my supply pressure was indeed low and the problem went away with the istallation of a new lift pump. Raising your idle to a higher speed will only mask the true problem.
