I just drained my front axle gear lube, and while wiping out the bottom of the housing I noticed the lube in the little trough at the bottom was much dirtier then what drained out. So I'm thinking it would have been a good idea to drive in four wheel drive for a couple miles to mix that junk in with what drains easily.

Thought I'd pass this along.

Hmmm, for some reason I thought that with the pass. side axle uncoupled the diff wouldn't be turning.

Nope, I thought about this some more. Your front diff may or may not turn. If the spiders can rotate freely, and you have a front axle disconnect (pre '02) the ring gear and diff carrier should remain stationary while the spiders all whirl around transfering the drivers side rotation to the pass. side.
