Don't really know why running a bi-pass filter would make your pump run noisy. I've been running one for years and never noticed any more noise. I mounted the filter on the frame behind the cab.
I am guessing you installed a dual remote setup, which are known to transmit the oil pump noise if mounted to the body. They are also a no-no on 03+ Cummins due to a lack of proper oil pressure at startup on some rigs. . with no indication on the dash unless you have <6 psi for >30 seconds.
i agree with ah64id change it out to the bmk21. i picked up a dual remote at a garage sale and made a nice 2 micron fuel filter base out of it. but requires machine work
