connecting rod orientation?

Hi guys, I need some help!! My moms 2003 pickup seized up an to make a long story short it spun the #1 rod bearing. I have the block back from the machine shop an started putting it together over the weekend an I have ran into a little problem. The crankshaft was no good and instead of buying a new one I had the machine shop modify a 12v crank an rods to use in the CR. Now correct me if I'm wrong but the 12v rods an the CR rods are actually oriented different. So my question is do I put it together facing the way it was when I took the CR apart? Or since I am using 12v crank an rods do I assemble it like a 12v? Any help is greatly appreciated!!!
