2nd Gen Non-Engine/Transmission Diamond Plate Bed Rails

Wife bought me a set of aluminum bed rails for my 01 3500. I planned on removing the factory dodge over the rail bedliner. There are lines where the edge of the factory liner has wore through to the gray primer (White Truck).

Problem being that the rails don't come down far enough to cover these marks.

Has anyone experienced a similar problem, do some rails cover further than others? I really do want to remove the liner and install bed rails but it looks like I would have to paint the bed to do this. :{

if i was going to do it again (which I'll probably have to eventually), i'd go with a real spray in liner and put the rail caps over that. the caps are mostly cosmetic. they protect the top from dragging stuff over, but they scrub the paint off the sides instead!
 
I use the aluminum bed rail caps and an under the rail pop in bedliner. My caps are not cosmetic. I beat the heck out of em and have even banged them with a loader a few times. They really keep you from denting that part of the truck. I went with the under the rail bedliner because I can remove it and have access to my hidden hitch gooseneck but still have a smooth bed floor for transporting whatever else comes along. Also no junk like gravel falls down in the hitch that way.
