Recently replaced EGR filter and cleaned egr valve (but not the cooler). Afterwards, scanner showed U0001. I erased the code and cannot get scanner to read all of the I/M monitors. Truck seems to run fine.

when you clear codes it resets all the emissions monitors. mine show not complete or not ready depending on which scanner i'm using. it will take a week or more, several cold/hot/cold cycles and a few hundred miles to get all the monitors in a ready state. if the code went away and didn't come back when you cleared it, it all sounds normal to me. did you turn the key on while one of the egr plugs was disconnected?

Thanks for your response. drove it a bit this afternoon and now have 4 of the 9 monitors reading.Will try to be patient.
 
The newer trucks can take thousands of miles to run all the monitors.In 2011 iirc there was a tab published that outlined the drive cycles needed to complete the monitors
