If my stock exhaust manifold is seeping in a couple of spots, will that effect my boost psi?

Depending on how large the leak, yes it can. It will also make a difference in your EGTs. Basically, you are not sending all the exhaust that you can to the turbo. Its nice to have that fixed so it doesn't lead to more problems.
