About a month or so ago my 5 speed started to grind going into 3rd gear. My clutch is probley fairly worn. But it shifts fine if you give it alittle fuel going in to 3rd. Also when i downshift sometimes it will grind alittle. If i put it in real slow it wont grind. Do you guys think this is clutch problems or something wrong with the transmission. Truck has 90,000 miles on it.

3rd gear grind

It could be the synhronizers, my brother in law had the same problem and mine started doing it about 15,000 miles ago and it is continually getting worse, in both cases it is just 3rd gear that we have had the problem with.

Have you ever changed the oil in it??? Dodge says you don't have to, but what do they know??? I changed mine @ 70K to Redline MT90 and it improved the shifting, but on these things it helps to "match" the RPM to the gear, especially downshifting. And the clutch being worn shouldn't affect it, what might be happening is the pilot bearing is starting to hang up on the input shaft. Change that when you do the clutch.
