Engine/Transmission (1998.5 - 2002) Help, Lost Voltage to auto trans

Ive got a 2k dodge dually with auto trans, It lost voltage to the auto trans plug on transmission, truck lost all gears except for 3rd gear and reverse! so checked relay and it was working so I just jumpered the big terminals where trans relay sits and I got 12 volts now to trans but it wont let the trans now go into first gear and I have to shift manually to make it take 2nd, so Ive checked everything , speed sensor etc with no luck, anyone know what else might be wrong? thinking the ecu on firewall may be bad? anyone have a clue on this issue? #s on computer is 56040416ac I guess it has to be correct #s to match my truck?
