I have an 07 5. 9 and last week it got down to around -22 below. I started to work and the check gauge light came on and the voltage meter was at 12 volts. So when I got to work I poped the hood and the passenger side battery was smoking. I figured bad batterie took it out had tested said it was fine replaced it anyway. Put new battery in still not charging.



So I took the alternator off had it tested and it was fine. Put it back on and magicley worked for two days and same thing happend. Buddy of mine said that he heard that there is a flash update for the pcm that sovles problem with charging system wondering if any one esle has heard of this.
 
Sounds a lot like a balance problem between the batteries (assuming the voltage regulator is good). If one battery is very weak (in this case I'd suspect the driver side battery), the alternator tries to charge that one and ends up overcharging the passenger side battery.

Consider having the driver side battery tested.

Thanks for the info I forgot to say that Im did get both batteries tested and the driver side was good it only gets hot when alternator is not charging.
