Intermitant long crank times

I have an 06 2500 with 160k miles on it. This summer I replaced/installed the following: BBI stage 1 injectors, AFE Fuel water separator/pump, #4 injection line replace, all the cross over tubes, valve springs and rods while we were in there. I have the Smarty Junior on the tow mode. Since installing these components I now have intermittent long crank times. Not sure why and there are no codes. I also put the industrial injection bag of parts on the CP3. All the components were new except for the smarty jr. Please help.

If you are looking for a potential problem area that is a good start. The bag-of-parts idea just never worked as well as it could.
