Got a little over 38k on my 06, time to adjust the valve lash clearance according to the manual. In you experience, can I trust this to be done in the dealer's shop, or should I take it to a Cummins shop?

If was me and I had to pay to have it done. I would take it to Cummin's or any good shop. The dealers just don't seem to have the best trained people most of the time.
