Had my TST box reprogrammed and reinstalled. Codes flew like beer at the ballpark. Truck stalled every time I put in Nuetral. Truck would start but die 3-4 times before I could get to move. Remocing TST box no help. We replaced the Crankshaft Position senor and those codes cleared up. Got another code during this mess. P0088- Fuel Pressure out of limits. The fuel tower on the common rail gets real hot on the truck but my buddies 03 SO stays cool. We swapped out the sensor on the back of the pressure pump with his and my problems ended or so I thought. Neither Dodge nor Cummins offers the part you have to by the whole pump to get it-$1600. Another hint truck sounds like a Ford at idle-sharp detonation sounds. Took to dealer to try for warranty. :{

What kind of re-program did you have done to the TST box? Was it to get rid of the knock heard sometimes while decelerating?

Ouch. Maybe the crankshaft position sensor was crossed up with the camshaft position sensor? They're the same plug and I had to double check mine to make sure I didn't cross them up. That's tough. Hope you get it squared away.

I had one of the first boxes out of TST. It kept throwing P0336 and P0341. After I got it back it did the same but even after I removed it the codes came back so we replaced the sensor. The other codes popped up after the TST stuff was off.

I am wondering if the ECM had trouble reading the rail pressure and boosted pressure to the point it blew off the safety valve, and now it isn't generating enough pressure to operate properly? Just thinking with my fingers. . .
