Need help on this one Please Help

This friend has a 2001 Dodge Diesel, 5 speed that was running poorly so he had a new lift pump and a Injection pump Installed. Now the truck has a bad miss. Clean two fuel Injectors 3 and 6. Now It has quick jerk feel when you first start It up cold. Now after 5 miles or so It goes away when warm up. But when cold again It back. What wrong with this truck? :{

Mine kind of does that in the cold weather, kind of a lope when first started cold? If I put in some fuel additive it seems to be less apparent. Otherwise I would say the injectors may need changing out.
