What is too hot for Aisin trans temp when towing?

I picked up my new 2018 3500 4X4 with a G56 transmission last week. I've driven 150 miles on it now and have a few questions.

1. The owner's manual talks about shutting off the engine with the clutch depressed to decrease transmission rattle. How important is this step? I've shut down the engine both with the clutch depressed and in neutral without the clutch depressed, and I don't know if I can tell a difference.

2. I've had a couple rough up-shifts if I don't keep some throttle in as I begin depressing the clutch for the shift. The worst one was today going from 2nd to 3rd, where I felt a significant hesitation/clunk/bang in the drive-train. I also feel more feedback/vibration in the clutch as I depress it past the friction point than I am used to. Is this a function of the turbodiesel and normal? I've been driving manual transmissions for the last 15 years, but this is my first manual diesel.

3. In 6th, I'm hearing a high-frequency, low volume, "clicking-sound" coming from either the engine or shifter (I haven't been able to completely isolate it yet.) The clicking is a function of engine speed and throttle position. I only hear it in 6th gear when I have throttle in. If I'm in 6th with no throttle in, I don't hear it, but it'll immediately start again when I begin adding throttle. It seems to be louder with more throttle in and higher frequency with higher engine speed. I thought it may be coming from the shifter itself, and it seemed to decrease when I hold the shifter "farther" in 6th gear (pull shifter towards seat), but I haven't had enough time to play with it. It's not every time I'm in 6th, but it's happened on two separate days now, usually about 10-15 minutes into driving after a shift from 5th to 6th, and it'll come back if I come out of gear from 6th, and then back into 6th. Any thoughts?

comrade - my g56 makes a loud rattle if i do not shut off without the clutch depressed. big difference for me in noise if pedal is in or out. no idea on any long term consequences regarding clutch in or out while shutting down.

keep an eyeball on the hydraulic clutch slave and master. mine took a dump a month ago, and truck was as dealer for almost a month. not happy.

my shifter has a slight rattle, but not sure about your clicking sound.

Wanted to close issue #3 (the clicking noise while in 6th gear) out for the archives. I took the truck to the dealership Thursday afternoon and drove with their "Diesel Shop Foreman" to show him the issue with 6th gear. I picked up the truck 4 days later, today, Monday. I guess there has been a Technical Service Bulletin since 2011 for the issue. I've attached the paperwork the service advisor gave to me detailing the STAR and the work they did under warrantee. Interesting that they did drove the truck 50 miles while it was in the shop to troubleshoot the issue.

I drove the truck home about 15 miles this evening and the sound didn't duplicate. I'm driving 1,000 miles over the next two days, and I'll get a chance to see if this has solved the issue.

Concerning the 2-3 upshift,mine and a friend's '07 5.9 G-56 make a click or very slight grind from new, especially cold in the morning. We've learned to slowly upshift or shift really quick to eliminate the feeling.
 
Mine started shifting smoother at 30,000 miles.

I changed from AFT to redline MTL at 45k-46k. Still shifting well.
