Not ready for emissions testing

My check engine light is flashing and staying on when starting my truck (06 Megacab w/ Smarty). It goes off after starting and stays off. The owners manuel says that pattern of flashing and stayin lit means that the truck is not ready for emissions testing. What the hell does that mean. A few times when starting the truck, it will not start on the first try and then after it does start it idles rough. The last few times, it has started normal and runs fine. I put a bottle of lucas fuel treatment in the tank also... thought maybe bad diesel. Help.

Tried that, nothing showed up.

After it starts, it idles rough. I don't know. It is still under warranty, so I will probably be taking it back to the dealer. Frustrating. It all the sudden just started.
