When in neutral and the left PTO cover off, should I be able to turn the gears?

No, not without someone holding the clutch down.

Counter shaft is in constant mesh with the input gear which also includes 6th, 1st, and second if my memory serves. the only gears visible through the PTO cover are the input set and 6th, thus the reason it will not turn clutch engaged.. I hope that helps with what you are working on. See pics below, the red box is what you are seeing through the PTO cover.
