Engine/Transmission (1998.5 - 2002) Paint Job

I am going to repaint my 97 this winter. The clearcoat is faiding all over the place and it is starting to chip. I am going to take it all the way down to the primer so I don't have to deal with it again. I have painted a few vehicles in the past, but I thought I would seek out what tips you guys had. I am replacing the standard bed with a flatbed so incase anyone needs a somewhat dinged up red and driftwood let me know.

Some of the 97's were painted without primer. My 97 has paint flaking off all over. It was looked over at a paint shop and they said it was painted without primer.
