The one on the valve cover of a 2004 is just a baffle system, I was told by Geno's. I assume the 2006 is similar. I have cleaned mine out with a solvent similar to gasoline.
 
I replaced mine here not too long ago, but I think when it is time for it again, I thinking of just stripping the guts of it and putting in a drain tube. It is my understanding from other posts I have seen other places that it doesn't effect the performance in any way. Plus this would keep it from putting any fluid back into the turbo if any at all. I have seen very little residue on my turbo when changing my oil so I think it is only going into the turbo if you over fill the oil and it blows by.
 
The 04 and the 06 are different in where they mount. The 04 is an add on component on top of the rocker cover and the 06 is integral to it. I have no further knowledge of the 06 but suspect it's similar and was probably just moved there to prevent leaks.
FWIW, there's nothing to the early ones like on the 04. It's just a vapor/oil separator with nothing to get old and no moving parts. Unless it's cracked for some reason (like mine was) and is leaking profusely, there's no reason to ever bother it.

Notice how the lower, smaller connection goes back to the engine and the larger one is the draft tube port. There's a bit of thin scotch-brite type material above the little holes to help the oily vapors collect and drip back down into rocker cover or fall and end up in the little sump area for return to the eng.
I suppose the scotch-brite material could get clogged with something (but what??) and keep the vapors from getting through but I doubt it. You could probably install the same one on eng after eng and it would continue to function.
