I'm getting a turnover gooseneck hitch and was wondering if I need to worry about water getting trapped between the bed and the factory, drop-in bed liner.

Id be more worried about the drop in bed liner rubbing the paint off your bed and rusting that way. My rig (2001) had a drop in bed liner when I bought it but was quickly removed but the damage was already done, chaffing everywhere and primer showing with spots of rust starting here and there. the 06 has a spray in liner!!! well worth the money!!
Just make sure you grease the hitch now and then and the moving parts under the bed (on the hitch)
