security code problem,any suggestions

On my 03 dodge some thing has drained my batteries so low that the red alarm light has come on in dash and lights will flash and some for noise under the hood on the passenger side,the other evening we installed a new air dog wiring harness and when we went to hook the wires up to the little light that goes in the dash,we broke the conector so when i drove it home i dont know if those 2 wires were touching or not,cause the next day when i went out to start the truck the batteries were drained,i dont know if the wires happen to be touching all evening or what,and maybe caused the pump to keep running and drain the batteries,any suggestions,Guys
