smarty programmer on top of superchip oops/help!

So I was helping a buddy out, updating his smarty for his 07 6. 7 and he forgot to tell me he had a superchips in it. We downloaded the smarty into the truck he told me right apon downloading complete. So I put the truck back to stock are what smarty thought was stock, and the superchips recongnizes the vin but will not pull it out. So now what is our best option? The loss of the superchip would be no loss at all not worried about that just want to get the smarty working so we can finish the egr and exhuast deletes. Will it hurt/change anything if we just download the smarty catcher back into the truck are does the ecm need reflashing? Any help would be appeciated!

So did the Smarty completely download the first time? I believe that is what I read but would like to verify it.

I thought the Smarty stored a generic copy of the latest factory software, not an actual copy from the vehicle you're loading to? If so, the Superchips is gone unless they will unlock it for you. The Smarty doesn't store anything from the vehicle except the vin# as the key to lock/unlock. Confirm with Mads or Bob!
