Hi,I own a 06 2500 and I got the sunroof I thought the glass should sit flush with the roof. My truck the glass sits a little high in the back it does not leak but it looks funny anyone else have the same issue thanks

Mine sits flush as well. It's worth noting that I've had a ton of sunroofs in many cars, and the pop-up/slide back combinations don't/can't seal completely... so they have a drip rail inside that catches the water and drains it down the a-pillar. This is why you probably aren't seeing water. When people do see water, it is often because the drain holes are clogged.

I don't know if it's applicable, but maybe the control unit needs to be reset. I don't know if there is a procedure for this.

You may also need to lubricate the seals. For this, use shin-etsu grease (it's a type of grease, not a brand). This is what Honda recommends for it's moonroof seals (BTW, a moonroof has a glass panel and a sunroof has a metal panel - I know, that seems backwards).
