Engine/Transmission (1998.5 - 2002) Swapped 6spd for Auto now no start.

Got an auto swap finished today and have a problem. Swapped straight across from two 2002 trucks and exchanged everything possible including PCMs,PCM harnesses,APPSs and used a Smarty recovery file from Bob and on first turn of the key it started right up and idled for 5 sec and died like the key was turned off. Did this repeatedly for 4 or 5 starts but running for less and less time each time until it wont start at all now. Tried reloading recovery file to no avail and am kind of dumbfounded. The third brake light is stuck on to for some reason?????????? Help! Very well could have overlooked something and will be calling Bob tomorrow for input thanks people.

Hahaha we might have to drag it to the dealer! I will contact Bob later this afternoon and see if we can just swap PCMs back and use the recovery file that way. Hey do I know you?

Please lets not. Last time I had to drag that truck to the dealer it cost me 50 bucks for them to do 30 sec worth of work! And to prove they can't follow instructions either.
