Engine/Transmission (1998.5 - 2002) Took box out now got CEL

My fiance's drag comp went out so she took it out to get the manufacturing date to call Edge. I went to move a trailer with her truck and didnt notice it wasnt there. Now the CEL is on. I tried to disconnect batts. but didnt work. What can I do about this?

I think it may go out after a few cycles of starting and driving. SNOKING
