Took one of my trailers out today and forgot to secure the power cord like I always do and it got caught under the hitch and pinched the wires.

I found and replaced fuses for all light connections except the running lights but couldn't find a bad fuse for them. Does the power for running lights come from somewhere other than the fuse box?

I did find that fuse and it was OK, but I also swapped it with another one but still nothing. I will go back and double check just to be sure.

Have you tried swapping the Trailer Tow Park Lamp relay? Or, listen/feel to it to see if it is activating when the lights are turned on and off? You can also try jumping sockets 30 and 87 to apply battery voltage directly to the running lights.
Also, you stated the wires were pinched. If the jumper from socket 30 to 87 does not light the running lamps check the continuity of the Park Lamp wire.

It's in the Power Distribution Center. I don't know which position, but there should be a diagram on the lid or label next to the relay.
If you look at the schematic that sag2 provided it is the first relay on the left of the diagram. When activated, the relay feeds the B+(battery) voltage to Fuse 29 for the Trailer Tow Park Lamps. If you don't have a VOM (Volt-Ohm Meter) to take readings you can remove the relay and jump across socket 30 and 87. This would simulate the relay activation and apply the B+ voltage to the Trailer Tow Park Lamps, illuminating them. Hope this helps.

After re-reading your situation the problem should be very simple to troubleshoot with the right equipment and/or plan of attack. Do you have a voltmeter to take some readings with? If so, it would be easier to take a couple readings to pinpoint the problem in short order. You could even hook up to one of your other trailers to see if the problem is with the truck or the trailer.
 
Problem is definitely with the truck. I started all testing with trailer disconnected after finding a problem. I was able to finish the 2 runs I had to make without the running lights, so this will be a project for later since we are leaving for a 2 month trip and won't be needing to tow anything else for now.
