Pilot bearing would be most likely, in the best case scenario, if you concider the problems your having. So what that means is your going to pull the trans anyway. Replace the flywheel, clutch, throughout and pilot bearings and hydraulics. Inspect it thoroughly and give it a try, if it runs like it should, your ahead of the game. If not, then you've already taken care of what you had to do anyway. My question, is when it was bucking and knocking where you shifting?

Trying to understand how the pilot bearing makes it pop out of gear? Is it loose enough to cause dramatic wobbling in the gear train and that's messing the gearbox up? Pilot bearing failure mostly shows up as shifting into 1st or rev at a stop difficult.

Mileage on truck, any clutch repair history?

Release bearing might be worn but no clue how it can make it pop out of gear.

That's why I asked the question about shifting.

I have a stock 2004.5 NV5600 4x4 and I recently relocated from Colorado Springs Colorado to Lima Ohio (1300 moles 2 days on road) for School, on the last trip to Lima I towed my project truck a 86 K5 the military version on a Uhaul car trailer. I figured it all weighed at about 9000lbs or less. I only ran about 60 to 65 mph coming here. It towed fine but when I got to Lima the trans was kicking out of 1st gear (I only used on steep grades or as needed) and reverse was bucking and kicking, banging and also felt like it was coming half way out of gear, and I get a nock at low speed most noticable going around curves and when I put truck in Nutural with engin running it tryes to go forward.
My thoughts are throwout bearing or pilot bearing I hope its not in the transmission. Any body have any thoughts on this?
Any Update on your transmission?

I talked to a couple shops and they remecmended transmission replacement.
Im looking at either a standard or Blumenthal reman I posted another thread asking wich is the best.
My money would be Blumenthals. They are the official rebuilder for FCA, they also manufacture some parts for them. Standard trans went through my G56 and I was happy with it. But that was Richard, when he was running the Tucson shop which is now closed.

Yes they are crazy expensive, I wouldn't have bothered. I have talked to Blumenthals about replacing my G56 with a NV5600, and they are willing to accept my G56 as the core credit. I would only consider Blumenthals for my NV5600 purchase, but as long as the G56 is still running, it might be awhile.
