I drilled, tapped and mounted the EGT sensor. I then re-read the instructions and noticed it said to drill "down. " I drilled from the side and chose to install it to the right of center so that I could get four of the six cylinders. Anyway, this doesn't seem that it would cause a problem but will it?

I would say you did the right thing because on 2002 and back models the exh. manifold is straight out and the 2003 models it is bent and turned down. Your EGT. sensor is in the right place.

When I first saw the position of the turbo and exhaust manifold I too thought the left side of the turbo side got cylinders 5 and 6 and the front side got the other four. After looking closer it looks like the #4 exhaust runner goes back then makes a sharp bend left and into the side where 5 and 6 dump into. Anyone had a manifold off to verify this?
 
One last question. Searching through the forum here I came across someone's step by step guide of installing the dual gauge. They put tape on the tap to be sure the end of the probe fitting was flush with the inside of the manifold. Mine ended up where the fitting "used" all the threads where there's no exposed thread on the outside. There's no way this is going to obstruct the manifold enough to make a difference is there?

I removed the exhaust manifold & turbo to install my Pacbrake and to drill for the probe in the rear side of the manifold port.

Rear port is for #'s 4 - 5 & 6 and #'s 1 -2 & 3 exhaust from the front. I used same gaskets and painted the manifold with 1500 deg. paint.
 
I've settled on level 3 but have run it on all 6 levels. 3 just seems about right. I like it very much. Very cheap performance improvement.
 
I put mine where Parshal did. But I didn't bottom out the tap so I couldn't screw the fitting all the way in. Parshal I would pull it out and see how far up the threads you have soot, that'll give you an idea how far it protrudes in there. If it looks like it's impeding you might grind down the portion that protrudes into the air stream.
