Engine/Transmission (1998.5 - 2002) Clutch question

the truck has developed a vibration, that to me seems to be possibly engine or exhaust related. i havent noticed it until i installed the stacks.

i currently have no muffler and its all pipe except for a 18-20" long piece of flex. the vibration usually comes in at about 1200-1600 rpm in od. there is a little vibration at idle as well. it can olny be felt when cruising or deaccel with your foot still on the accel pedal and let the motor whine it down. if i accel hard or let off it seems to vanish. ive been wondering which way to go,

do i install a muffler or resonator? install a 4' piece of flex? or is it motor related? valve adjustment?

the truck has 114k on it now. i had a 5" exhaust w/ muffler on it before i installed the stacks and no problems. exhaust to tight? the last adjustment, i flipped the flex to off the down pipe insead of at the elbow where the exhaust goes into the bed. it seemed better for about a day, the came back and worse, so i switched it back.

im just at a loss and it really gets on your nerves, because my drive to work requires about 20 min of driving in the specified rpm range.
