Had to replace the VP44 on my 2001. After I had it fully assembled I realized that I did not clean off the taper on the gear or shaft of the new pump.

I removed the breather and used a puller to pull the gear loose on the shaft (fuel pump still in place), I then squirted contact/brake cleaner in the gap between the gear and the shaft. Then blew out with air.

Do you think this got the shaft/gear clean enough or should I remove the pump, clean everything and reinstall? Or pull the gear cover, pull the gear to clean it? Or am I worrying too much about it?

Worrying too much. So long as the keyway is still on the shaft you'll be fine.

There is more concern with getting contamination in the injector lines and inlet fuel line to the VP.

If the truck starts and runs and there are no new codes, call it a job well done.
