I took off the intake manifold on my friend's truck and found water sitting in the groove of the hose which connects the intake to the intercooler pipe. There was probably a total of 1/4 cup of water. Why?

What kind of air intake does he run? Stock airbox? Other? It obviously was sucked in there somehow:)

I have driven through nasty snow dust. It coats the filter, stock or with my S&B. I would assume some small amount of water gets through. I wouldn't have expected a pool like that either, but obviously it can happen.

The act of compressing and cooling air creates condensate. The amount of condensate knocked out of the compressed air depends on the temperature and dew point of the incoming air, and the temperature drop across the charge air cooler.

The only thing I would worry about is water pooling in the intercooler and freezing and cracking it. Tell him to drive harder to blow that water into the engine.
