Engine/Transmission (1998.5 - 2002) What Gives

We have had a recurring problem with our 01. After sitting for 20min or so it will become a hard starter. It starts and runs fine after you crank it for 30 seconds. It seems like the fuel may be bleeding back to the tank, and takes awhile to crank back up. We have had this problem before and it comes and goes away by itself , so it's frustrating. This weekend I got the check engine light ( the yellow engine symbol) and it seemed that the throttle response went away for a few seconds. All guages read fine. Are the two related? Just to give you a history it has a little over 100k and a powermax 3 and a blue chip, afe intake ( 5" exhaust waiting to go on after I replace the clutch). I've also replaced the lift pump with one from cummins that I purchased from TST. Any help is appreciated.

start easy there was and issue with fuel lines by the tank drying out and letting air in, check and replace as needed. do you have a gauge to check LP pressure? worst case injection pump going south have u pulled the codes?
