Is there any reason that an '01 3500 bed WON'T fit on my '94 2500?

Does $1000 sound reasonable for a bed in 'great' condition?

As far as I know they should interchange without any problem. The price sounds about right. I have seen beds go between about $800-$1200. Make sure you get the fuel filler plumbing as the hoses are longer for the dually bed.
