Engine/Transmission (1998.5 - 2002) 02 ho motor in 99 truck (injection pump swap)

We put the 02 ho motor in the truck using the ecm and pcm from the 02 truck. It idles smooth, but when you snap the throttle it runs rough cuts out and sound terrible. when hooked to a snap on scanner it pulled a code that said "injection pump timing fault". I was wondering if these are symptoms of a inection pump going out? If so will the injection pump off of my 99 motor work. what is the difference between the the H. O. and ETC.

FYI

We assumed that 02 HO injection pump was bad so we put the 99 ETC pump back into the truck leaving the 02 ECM and PCM. All seems to be working fine, truck has less power right now due to the lack of line pressure with the smaller injectors. We'll fix that soon.
