I desperately need help with 48re

Need to figure this out now

So I just joined and I'm sorry if I'm beating a dead horse but I can't find a similar problem. I got the truck about 4 years ago clean 1 owner w/ about 260k. Been fighting with the trans going on 2 years and multiple shops. It started after hitting high water at 75-80 mph and instantly dropped to almost nothing. Showed 2 codes which were over and under boost. Since then shuttle shifting and it goes to whatever gear it wants when it wants unless cruise is set. Temp and speed don't change it. T/H helps some. Truck was stuck when it started except for a QUADZILLA which was removed when issue started. The first shop changed a speed sensor on the trans and it worked great for a couple of months then back to being drunk. Went back to them for warranty repair they said speed sensor was fine it was the governor pressure solenoid and transducer as well as power steering pump leak, water pump leak, and fluctuating battery voltage total would be $3,000.00 plus I denied work and went to shop 2. Shop 2 had it almost 4 weeks andsaid they fixed everything. They didn't 3rd shop started checking it and went for a drive using his scan tool and the demanded and actual pressures were all over the place even at idle. I was told it's an electrical issue but no one can find the problem or a solution.
 
So to add to this already to long post. I thought of just replacing the trans and was told it wouldn't really help the issue. I'll save everyone the poor me sob story on how bad my life is because no one needs that and it could be worse but I am getting increasingly more desperate and any ideas are welcome. I want to do everything I can to take care of this before it does destroy the transmission. I know if anyone can shed light on this it will be someone here!

I would recommend a more descriptive thread title. Maybe mention which auto trans along with shifting issues etc. I don't know anything about automatics, but I have seen mentioned that alternators that are putting out high AC voltage can be a problem for the electronics in the fuel system and auto transmissions.
