So does anybody know what differences the 06 auto transmission will have that make it supported by Dodge for an exhaust brake?? Or can I put one an 05 and have it work just fine?

Found this on Jake Brake web site. The thing that seems interesting to me is that it says it will only work on 06's with 48re and 610 Cummins. Now while playing around on Dodge web site building a 05 3500 the Cummins is listed as 610. So does this mean that a exhaust brake would work on the 05 models or have all 05's had the 610 in it.

2005 and prior model year Automatic Transmission Dodge Rams and Jacobs Exhaust Brake

The Jacobs Exhaust Brake for 2005 and prior model years will not be available. The 2006 Jacobs Exhaust Brake will only work with the 48RE automatic transmission when mated to the Cummins 610 (in addition to the manual transmission Rams) in the 2006 Dodge Rams. However, Dodge and Cummins will continue to offer the Jacobs Exhaust Brake for manual transmission-equipped Dodge Rams for select prior model years.

Per Carlton Bale:

Here is the summary of 48RE / Exhaust Brake options:

MY03-MY04. 5: Not warranty approved; powertrain computer exhaust brake functionality is enabled but no automatic transmission protection.

MY05: Not warranty approved; powertrain computer exhaust brake features completely disabled.

MY06: Warranty approved; full powertrain computer protection/integration w/brake.

It is possible that there will be an update to the MY05 software, but there has been no commitment to do so. It will be many months if it does happen at all. Hope this clarifies things.
