I don't like how the 48RE in my 06 3500 shifts. For example between 1st and second gear there is a pause where it seems to go into neutral and then when it goes to third it only stays in third for a microsecond before shifting to 4th immediately(again with the pause/slip) Then it'll go into OD with a nice firm shift. IMO a HD auto trans should shift quickly and firmly (my 47RE did). Is there a re-flash or adjustment that could be made to address this? When I manually shift, the shifts are quite firm especially if under heavy throttle.



Also, at certain RPMS, the sound of the engine changes for a brief second, it sounds like the injection process is changing especially noticeable under light throttle, and for lack of better term the engine briefly aquires the "sewing machine" or high frequency rattle sound, then it quickly passes. Is this just a common rail thing or should I be concerned?
 
My 05 does the same exact thing. I have an appointment with the dealer Tues. of next week. I don't think it is a normal thing either. Hopefully someone can answer this for you but I will let you know what the shop says. Most likely," we can't duplicate the problem" is what I will hear.

I only have a little over 2000 miles on my 06 but I'm not having any of those complaints, it does sound like you might have an issue. My shifts are firm, especially under moderate throttle and you can't hear the "diesel" sound at all in my truck.

I'd certainly get it looked at if it were me.

Just take it and see what they say. These trucks do some wierd shifting things. Most times it is normal and alot of folks just don't notice it. My 04 was doing some of this and I asked about it and had many people tell me theres didn't do it, so I took one person up on the offer to drive theirs. Within 5 minutes I said "see that" and he said "man, I never noticed that". His truck did exactly what mine did. I have driven it hard for 50,000 and no problems at all.

I had injector rattle at light throttle 1800 rpm-2000 rpm. I said the hell with it at 85,000 miles and replaced my injectors with F1's very happy now but there are a few thing you can try. I have tried every injector cleaner out there Howes meaner cleaner,M oil,lucas,Valvoline injector cleaner,seafoam,PS the one I'm using now seems to make my truck run very smooth and quiet its FP60 from lube control. I'm very happy with this stuff. Some other things you might want to look for is check your crank sensor, mine was full of power steering fluid. I changed mine(with roktech sensor) after I changed my injectors and it diffinently made my truck quieter. This will take more time but when we changed out my injectors all of the hold screws on the exhaust side where loose so you might want to re torque yours. One other thing don't let the dealership do a BD injector flush it made mine louder.
 
Update

I got mine back from the dealer this afternoon. The shop called me after the truck had only been there for about 3 hours and told me the only problem they found was that the TOW/HAUL switch was bad and needed to order another and would call me when it came in. They said they couldn't duplicate the other noises or the clutch fan. They did make sure they documented the fact that it was straight piped though. ;) Of course it did the same thing once it got good and warm on the way home. I guess I will just complain about it again when it goes back.
