Engine/Transmission (1998.5 - 2002) 2000 with new VP has engine miss cold, suggestions?

I installed a reman VP44 & the retro fuel pump in tank from Dodge. I finished it up Tuesday ran fine no problems with install. They called Wednesday, said that morning it ran real rough, missing & knocking. Brought it back after work & it ran fine. They say you drive it 1/4 mile & it clears right up. We let it sit till this AM, started up & it was missing on one hole, I took the air horn off & the lifting bracket, started it back up & cracked all the lines to see which one it was. #5 was the culprit, seems to be getting plenty pressure. I swapped injectors #2 & #5 & started again, it was about 80 today so it ran fine. I tried it again right before I went home & it still ran fine but felt warm still. Left it like that & will retry again in the AM. I first thought it was air somewhere but after that I don't know. Any help??
 
I know people think this stuff is snake oil but poke about a quart of additive to it like Stanadyne and see what happens two days from now! If I leave out additive for a little while my truck will get a skip, I add a double dose and the skip is gone, it's worked every time for me so far.
