My dip stick has always been clear up to 5000 miles.

I have got about 2000 miles after the chip and it is getting dark like a 2nd gen. truck.

Is that because of the extra fuel that is being injected?

Yes.

My oil used to be pretty clear at 5k, when stock. Very dark now, with the BOMBs. It isn't as black as it used to be, because of the Frantz by-pass filter I have.

Mine has been black by 1k since new. Both before the six-gun and after. Sucker runs great though! Just switched to amsoil I dont expect the oil to stay any clearer but we'll see.

Mine is bone stock and the oil is very dark by 500 miles and darker than my 96 was with a # 10 plate. I am confused why the oil is so black.

If they keep doing so many minor tweeks in mid-year (emissions and bragging rights are the reasons I know) we might be able to buy a 07. 01-07. 99 :D Imagine the service manuals.

Yep, even when it was new and unbombed the oil was getting dark by 1500-2000 miles. My ol' 97 would stay clear until about 5or 6 k miles even with bombs. 97 ran on Rotella, new truck did till 22k now at 77k it still goes on Amsoil.

Mine's always been black, but I'm also towing heavy. I went way over on my typical service interval this time and it didn't look any worse than when I've changed it at 3000.

MMeier, I'd wager to say something is/was wrong with your truck or you're using crappy fuel. 03-04's, assuming you dont have the CA version, do not darken the oil for many miles when stock. Guys with 04. 5+ can't really comment, all of the 600 engines blacken the oil quickly.

Yes to the original poster though - with any of the boxes the overfueling causes a less complete burn and you get higher egts, smoke out the tailpipe, and soot in the oil. Oh yeah and a bigger smile too ;)
